This is probably more of a matlab question than a PLS question but how do I obtain NIFTI images of the results? I'd like to prepare my own figures for publications.

You can click "File" menu under result window, and click "Save BLV/BSR result to IMG file". The saved IMG file can be loaded by any NIfTI/ANALYZE compatible software.
