Hello....
I would like to apply PLSgui on data of EEG activity.... In my case, I have two groups, both with 50 subjects, three conditions, 64 channels and 1000 temporal points... I read that if we had many subjects then the program PLSgui could give a result wrong for the number of permutation.......Can I have much error with PLSgui for this number of subjects?....

I don't know who told you this, but from statistic point of view, the more subjects, the better results.
